The castle proper was once a massive, sprawling mass of a building, several stories high and almost ridiculously enormous. While it didn't completely smack of grandeur in its design, opting for a fairly plain tan, white and gold motif over most of it, the size alone was enough to be intimidating. It's hard to believe that once upon a time, the entire place was under ground...
But in N and Ghetsis' absence it did fall to ruin somewhat, and the small section that has been left haphazardly on the Skyway trails has many fallen pillars and crumbling walls, making it even more maze-like and a bit difficult to navigate. Some areas may contain hidden items stored within Pokeballs, and somewhere among the wreckage a single egg (Cubone) has been left behind.
There will only be five rooms present within the section left on the Skyway - two on the first story, two on the second, and one on the third that isn't N's room. Some will be easier to reach than others given the condition of the castle remains. The rooms will differ in layout, but the over all theme will be present, with remnants of Team Plasma paraphernalia scattered about such as banners, pamphlets, mission statements and maps pinned with areas of Unova that the former team had done rallies in. Some look as though they may have been used for dining or breaks, while others look a little more official in the "business meeting" like capacity.
Like the outside areas, Pokeballs containing healing and other such items for Pokemon can be located within these rooms.
At the very end of the hall on the third floor, a completely different room will be located. The door will be different than the others, and upon entering people will find a place more befitting of a child than adult. Bright colors, framed images of geometric shapes on the wall, a basketball hoop (yet oddly with a half broken train in the hoop and the basketball discarded elsewhere), boxes of toys, a left behind half-finished train track, a skate ramp covered in what appears to be claw marks...
What an odd place... who could have lived in this room? And why was it so different than the others?
Should some one dare to venture in far enough, another egg (Driftloon) has been partially buried under some toys in one of the boxes hidden behind the skate ramp.
